If you are arriving early, you may want to check your luggage with Pacific Travel and take the X95 bus into Athens for the day. Pacific Travel is in the lobby outside Arrivals, and buses leave for Athens about every 15-20 minutes.
Return to the airport in time to meet your friend, and buy your Rafina-Mykonos ferry tickets from from Pacific Travel or Amphitrion Holidays (also in the lobby). You could wait until morning and buy your tickets from an agent in Rafina if you wish.
Rafina is perfectly safe, but there isn't much to do there, which is why I suggested spending the day in Athens. It is a much smaller port than Piraeus, and you will feel comfortable walking around there even at night. There are some nice tavernas, which are open very late, so you can still have dinner even if you get there at 11pm.
