Based on our family trips with two teens, I would recommend this itinerary:
Fly into Venice:
3 days in Venice proper
NOT THE LIDO, but more on that later...
Train to Florence ( about 3 hours)
3 days in Florence with day trips by train or bus to: Pisa, San Gimignano, Siena
Eurostar to Naples
3 days in Sorrento with day trips to: Pompeii, Capri, and some of the Amalfi Coast towns ( Positano, Amalfi, Ravello)
Eurostar to Rome
4 days in Rome
If you go to Venice, stay in Venice. No matter what anyone says, it IS a hassle to go back and forth to Venice by water taxi. We wound up not seeing as much as we wanted of Venice because we got lazy. Also, the beaches on the Lido aren't that great. In fact, the water seemed polluted when we visited.
In Rome, I'd suggest you check out ALBERGO DEL SENATO, which is just across a tiny lane from The Pantheon. It's a great location for exploring much of ancient Rome. The hotel offers a "mini-apartment" which has 4 beds, as well as a more expensive Sr. Suite, which also accomodates 4 people. We're staying there this summer based on all the recommendations the hotel has received here on the forum.
You could also look at: ALBERGO SANTA CHIARA, which is just around the corner from ALBERGO DEL SENATO. I believe that hotel offers family accomodations, too. Also check out HOTEL MOZART.
Good luck with your plans!

By the way, in Florence I have booked TOURIST HOUSE GHIBERTI, a B&B, for our trip this summer. The staff has been very quick to respond to my e-mails, and the B&B has gotten very favorable recommendations. It is very close to the Duomo.

Sorry, Sabbin, I just noticed that your plane tix have you flying into Venice and out of Rome. I would still resist the Venice-Florence-Rome run, and you might discuss with your boys how much time they want to spend in Florence vs. Pompeii.
As for touring the Amalfi, maybe 2 nights on Capri would be interesting instead of battling the traffic along the Amalfi coast. You can always take a boat over to the coast from Capri to see the views from Positano or Ravello.

sabbin - Based on reviews and posts on here and slotravel we are staying at http://www.palazzo-olivia.it/
Centrally located and they look very nice.
Since we are going mid April the lack of a/c is not a problem for us.
Some say in June you need it, some say no.
Enjoy.

We are also going to Italy in June with our teens. We have booked either junior suites or 2 rooms as the quads are probably too small.
Also, any advice; we arrive in Venice from Ortona at 3pm on Sat. and have booked 3 nights. We have 2 full days and 1/2 of Sat. Is that enough?

sabbin,
If you do decide to go to Sorrento and want to visit the Amalfi Coast towns, you can beat the traffic by taking a boat between destinations. From Sorrento, there's a hydrofoil or reg. ferry service to Capri, also boat service to Positano-Amalfi.
I would definitely recommend basing in Sorrento instead of Capri, so that you can day trip to Pompeii. Also there's better transportation options to the Amalfi Coast towns ( SITA bus or boat) from Sorrento than from Capri, and you're not as prone to boat service cancellations.
Definitely try to get to Capri, however, if only for the day. My kids loved the Blue Grotto, touristy as it is, and also enjoyed a boat tour around the island.
