I think I did hear once about one place in Paris that did this, but I don't recall the name and don't think it's easy to find info about them. There is no reason to want to stay in a convent that I can think of; there are plenty of nice, decent budget hotels in Paris. If you've heard about that in Italy, that was a promotion by the govt to increase rooms for tourism, those convents get tax breaks for doing that, and a lot of their rooms aren't any cheaper than a 2-star hotel from what I've seen. Now, actually I have stayed in a convent sort of, but it was not for tourists, I was a student at the Catholic University there and we had a dorm run by nuns. It was very nice, but you have to be a student. I do know some sites and lists of such foyers in Paris run by nuns for students. It was definitely not co-ed and no strangers were running around the place, thank goodness, that would have been unacceptable to us, I think, for security and privacy reasons (not to mention there weren't that many bathrooms and the rooms only had single beds). Suggest you just look for a nice cheap hotel. there are hostels there which take couples and adults, I believe, here are a few: www.woodstock.fr, www.villagehostel.fr, www.hostelblueplanet.com. The Hotel Marignan in the Latin Qtr is sort of hostel-ish and somewhat cheap, but families and adults stay there (no elevetor, very basic rooms)--I personally think it's overpriced for that level of place. Try one-star Delhy's hotel in the 6th, it's only 200-400F a room.
