In Pisa, a car won't serve you. If you're taking one, do it so the next day: a) because you'll spare the airport car renting tax and, b) you'll spare one day's rent and parking expenses.
Regarding hotels, there are three you may consider.
a) The Jolly Hotel Cavalieriis reportedly the best in town, in the train station square ... no character whatsoever though, and outside the old city walls;
b) The Grand Hotel Duomo, in the heart of the old city, steps from piazza dei Miracoli;
c) Royal Victoria, conveniently located on the Arno, within walking distance to all sites in Pisa (somewhat farther away from the piazza dei Miracoli, compared to the duomo.

Last time in Pisa, we stayed at the Royal Victoria. It's the oldest hotel in town, run by the same family since 1839. It has quite some character, though somewhat decadent. Quite cheaper than the Duomo. It didn't have A/C, which was a minus. They gave us a very nice room with a view of the river ... but the street underneath was quite noisy. We had the choice to leave the windows open and follow the discussions in the bar nextdoor or to close it and sweat. Next time we'll ask for a room in the back. In May, this shouldn't be a problem.
Regarding transportation from the airport to the hotel, if you stay with the Cavalieri, you may either take the train or the bus. Both will take you steps from the hotel. If you prefer the Duomo or the Victoria I recommend you to take a taxi (you would have to take one anyways from the central train station or Air terminal in piazza della Stazione). The airport is fairly close to city center.

Paulo
