Search this forum for "athos" - - as in www.athos.cz - - an excellent travel and booking agency based in Prague. Mentioned here countless times, and any thread on which it is mentioned will ahve lots of hotel info for you.
And yes, few people will bother to suggest a hotel without knowing what your price range is. You may not know what location you prefer, but you know what you wish to spend. How many people? how many days? Apartments offer a very attractive alternative for two or more people staying three or more days. If you are looking for a lower end hotel, try Miss Sophie's. It is technically a hostel, but has private rooms with incredibly nice bathrooms. We paid $59/night in May, so it should be even less expensive in October. It is in Nove Mestro, but is a reasonable walk to Wenceslas/Old Town. It is located near a major metro stop (IP Pavlova) and is a quick tram ride away also.

I'm going to Prague in September and would love advice on a nice, quaint, QUIET but not exhorbitant (up to 150 euros a night) hotel in the old town area. also, does anyone know whether I can travel from Prague to Vienna by boat, over a period of several days? Or from Cesky Krumlov to Vienna by boat?

I didn't see any options between CK and Prague, and Vienna is on a different river so I don't think that is possible. You can take a boat from Vienna to Bratislava and Budapest, its a hydrofoil I believe.

If you looking for a nice small hotel right next to the Charles Bridge (the center of the old city) try the Hotel Certovka. I paid around $120 there in January. I stayed in two different rooms there (due to a side trip to Brno) and both were super clean and nicely decorated. The desk staff spoke English and were very helpful. I was able to look out at the Charles Bridge from both rooms--ask for a corner room on a higher floor for the best view.
