You have various choices. All depend on your budget and preferred method of getting around. I have taken the train and find it to be easy and relaxing (as opposed to driving with the crazy Italian motorists...no offense meant!)
If you travel by train, you can catch a EuroStar (new, clean and reliable) from the Termini into Naples. At Naples you switch to the local train to Positano, and from there you can catch a ferry to either place, or you can catch a bus (which I did.) You will hear from a lot of folks that the bus ride is hair-rising..and it is, but it is also a fabulous way to check out the beautiful coast. The drivers are used to driving very fast and so at times you will come very close to running off the road, but they are experts and so I trusted them with my life...
You can always fly from Rome into Naples, but that will be much more expensive (you have to factor in your transport from Rome into the airport...)
I cant remember the total cost of our trip, but it wasnt that much...
Enjoy,
Marcos

Consider driving, but make your plans far in advance because renting a car in Italy on short notice can be very expensive.
We drove from Rome to Sorrento. No problems. The road is fine, and then when you get to the coast area, it gets picturesque. You can stop where you like and enjoy the views, and it seems (for us, anyway) pretty much hassle-free.

Hello Andrea,
For Amalfi the easiest and cheapest is by train from Rome to Salerno, - no need to change at Naples.
Amalfi is a short bus ride from there, -
Positano not much further.
For Capri, take the ferry from Naples, (a short taxi or bus ride from Naples Station)
