Take a train from Rome Termini to Naples Centrale - get a cab to the ferry docks and take a fast ferry to Ischia - pretty simple. Train ticket info at www.trenitalia.com - advance purchase can result in a smallish savings on some trains and larger on the faster trains.
For more about Italian trains I always spotlight these fine IMO sites - www.seat61.com; www.ricksteves.com and www.budgeteuropetravel.com.
There will be taxis and mini-buses and buses at the Ischia ferry dock IME.

Oops sorry I read it backwards - do not think it matters which of the two I believe major ferry ports you go to as with luggage a taxi is the best bet to get to Naples Centrale, too far from ports to walk.
Maybe someone will have more exact knowledge about the ports. Note if buying discounted tickets they are train specific and cannot often be changed so if doing that put plenty of time in to get to Naples Centrale station.

Unless you specifically want a boat, take the hydrofoil from Ischia Porto - with Alilauro's schedule here:
http://www.alilauro.it/oraridal16Set...l3Novembre.pdf
Once at Beverello, the Alibus is a handy and cheap way to get to the train station...

At the far end, your hotel looks to be just over a quarter of a mile from Termini? You'll have to decide if that's too far to drag your luggage - although (like the port to station trip in Naples) it's hardly going to make a taxi driver's day?

I hope that you will consider writing a trip report about your time on Ischia. I visited the island a few years ago and would love to read about your impressions. I did read the thread about the bus ticket snafu, but please consider writing about the rest of your time there! There is such a scarcity of first-hand information about Ischia here, apart from the very helpful posts by our man on the island, Peter Brit!

Hey Peter thanks for ALL you help and info. We made it through today (even with taking many buses and my bum knee. If we were here another day I would have loved to have met you and bought you dinner. Kind of an appreciation for all your great advise and hard work you put into helping all us Fodorites. I will do my best to post some sort of report after we get home.

That's very kind, though far from necessary! Just wish things had worked out differently for you - see the other thread, where I've posted about the "pass" for Ischia...
But oh dear.... I've just had a look outside, and you've definitely drawn the short straw with today's weather! Most certainly not an occasion for taking the ferry, and sitting out on the top deck?
Trust those suggestions will work - and at least there's no indication on the Alilauro website of any disruptions to their hydrofoils.
If you'll be in Rome for a few days, after the 2012 price rises the bus/Metro/tram tickets there are now priced like this:
http://www.atac.roma.it/files/doc.asp?r=1642
But do also look into the RomaPass, which we've used on several visits:
http://www.romapass.it/p.aspx?l=en&tid=2
... and perhaps have a run through this site, and either download the PDF or get hold of a printed copy of their excellent magazine:
http://www.unospitearoma.it/en.html
Lastly, if you've a wifi connection on the train, and little to look at through the carriage window, try...
