With three days and not having seen Munich ever I would base in Munich and just do a day trip to Fussen, a two-hour train ride away - be sure to make reservations with a time slot before going to avoid a potentially long long wait in line - on the castle's web site.
In Munich there is more than enough to occupy a few days - Dachau ConcentrationC Camp/Memorial is a short S-bahn train ride and bus from Munich - no more than a half-day all told. In Munich check out the Englishcer Gardens - a sprawling public park with in it the famous Chinese Turn beer garden - the park is also a favorite with naturalists and this doe snot mean bird watchers but literally on a nice warm day zillions of naked folks lying all over the place, even right next to main footpaths.
check out Nymphenburg Palace in Munich and its world-class museums. You could even do a day trip to Salzburg, Austria - just over an hour by train to one of Europe's most gorgeous and historic cities.

In Bavaria itself, including trains to Dachau, Salzburg and Fussen you can get there with the Bavarian Pass - one of Germany's Lander Cards that allows unlimited travel on regional trains, city buses and trams and S- and U-bahn (metros) for 29 euros (maybe less for one Person) for up to five people together or so. Those passes are bought at train stations.
