Czech Airline does have one-way fares - it's just a glitch in their poorly designed website. You could just call them to book your one-way fare.
FYI, a one-way ticket on Czech Airlines PRG to KRK is more expensive than a round-trip ticket. You'll save money if you just buy a RT ticket. It's not as if they will track you down and make you fly back.

Just returned from Central Europe and took the train from Prague to Krakow. Cost was about $50.00 first class and was approx. an 8 hour trip with a change of train in either Katowice or a small town in C.R.(can't remember the name) I purchased tickets 3 days ahead of time in Prague with no problems.
There is a 04:30 train with a change of trains in that small town, an 11:00 hrs. train with a change in Katowice, Poland and a night train that leaves at approx.23:00.
