Ferry service - Athens to Kusadasi or Iamer

No, it certainly runs from Samos town (Vathi) on Samos island. Maybe you can get in on a cruise ship to K. from Piraeus; otherwise there will be a number of ferries, probably more than one a day, doing the run from Piraeus to Samos. You may stop off on the way, but I don't know if this will make any difference to the price, and "where" depends on the boat. First of all you must decide whether you want to visit Kusadasi at all. One guidebook has aptly described it as "tourism run amuck", I believe. In September, there will be fewer tourists, and the competition for their custom will be all the more obnoxious. Of course it's handy for visiting Ephesus, but at least it would seem to be a better choice to stay in Selcuc. From the island of Chios, just north of Samos, and mentioned in an earlier reply, there - or at least there should be - a ferry to Cesme, a much less unpleasant resort than Kusadasi, and connected by bus to Izmir.
For timetables, ask your local Greek Tourist office, or try to look it up in the Thomas Cook Greek island hopping guide (I only have the 1995 edition), but check on the spot, anyway.
Chios is an untouristed island, not a bad place to stay for a few days, if the boat connections don't fit. There are quite a few nice villages etc. On Samos, go lie on the beach and/or party at night in Pythagorion. E-mail me for more details. Have a nice stay.
