A few years ago I did the trip in reverse by bus, but I notice there's an Alvia train now. I think back when I did it the train took longer than the bus.
Are you arriving Madrid by plane? Were you thinking of going from airport directly to Burgos? If that's the case I would go by bus. There is Alsa bus service from airport T4 and it takes 2.5 hrs.
If you're staying first in Madrid and then going to Burgos I would then take the Alvia train, it takes about the same time but I give the edge to train travel over bus.

There is both rail and bus service to Burgos. Take your pick.
The ALVIA has three departures on the 25th and takes just under 2-1/2 hours. The LD-MD departs at 10:30 and takes about 3 hours.
The ALSA bus departs from both the airport and downtown Madrid, taking around 2-1/2 hours.

since the bus departs from the airport I'd hop it+ - it is also probably cheaper - trains can be cheap if you book far in advance but then the ticket is train-specific and I believe cannot be changed nor refunded so when landing it is hard to get a real fix on what train you can safely make.
Buses tend to have a flat-fare I believe - probbly just buy that ticket when landing.

I'd take the bus as well since it departs from the airport. That would save you from needing to travel to a train station. Getting from Madrid airport to either Chamartin or Atocha isn't a big deal, but it is an additional step.
