Cesky Krumlov or Salzburg?

We are taking a Fall trip (after Octoberfest) to Prague - Vienna - Munich. We will stay in Prague 3 nights, Vienna 3 nights and Munich 5 nights. We have an open night in between
Prague and Vienna, and we are debating between Salzburg and Cesky Krumlov. We will not have a rental car which makes me think the Salzburg stop would be easier. CK seems to be a bit more complicated from a travel standpoint - looks like some sort of shuttle transport is the best way to go both from Prague and to Vienna.
We like the usual vacation activities (eating, walking, browsing, museums, churches,and walking some more). Any advice would be appreciated. Thanks!
