Brindisi vs. Bari airports
 

We will be flying RT Rome to Puglia. We can fly into either airport and adjust itinerary accordingly. (Or in one and out the other). We will be picking up and returning a car.

Is one airport better - easier - than the other regarding flights and car rental pickup and drop off?

Also, generally speaking, would flying in and out of two different cities in Puglia impact the cost of the car rental?

In reply to your last question: yes! You will have to pay a drop-off fee (60 to 80 euro).

Bari airport is larger than Brindisi, but neither is very large. You can easily compare rental costs yourself. Try Expedia to get comparisons between companies.

I can't describe Brindisi, but Bari could not have been easier.
