If you go in the evening after dark you will see large buildings and bridges lit up, very impressive in its own way. If you go in the daytime, although you are down at water level and the buildings are above you, you can see more of the old architecture and the details on the bridges. It's your call.

If there's any way you can time it to be around dusk that's a great time. However, dusk there is likely to be at a different time than when you're used to at home, depending on where you live and what time of year you're going. In the summer months it stays light out very late in Paris.

I vote for the night. It's pretty much always going to be cooler at night, but dress warmly and it won't matter if you go outside...which you must do to get the full effect. I've never done a day cruise, but have done it several times at night and highly recommend it. I've never been on the big Bateaux Mouches(sp?), but instead go on the smaller vessels that leave from the Pont Neuf about every half hour. They don't have a bar or food on board, but sell beer/pop/wine, etc., on the dock before you leave. If you're on a tour, you'll probably be on the bigger boats with restaurant and bar services. I must say that a dinner cruise would probably be very nice.
Enjoy!
