One of the best things to do is to take one of the good walking tours or a bike tour. This gives you a great overview of the city, shows you all the main sites, presents the history of Berlin in a wonderful fashion and also gives you a good orientation of the city so you can find your way around easily or to go back and visit the places that interest you the most. When you check their websites, you will see that they also offer tours for special interests too like the Cold War or 3rd Reich, along with sidetrips to places like Potsdam or Sachsenhausen Concentration Camp. The prices are pretty low too, I think. This year is also the 20th anniversary of the "Fall of the Wall", so there are a lot of events going on. Here is the calendar.

The double-decker public bus #100 is a good and inexpensive way to catch a first impression of the city. It goes from Bahnhof Zoo in West Berlin to Alexanderplatz in East Berlin. Fare is €2.10. Hop-on/hop-off possible.
Museums:
- The Pergamon Museum is outstanding. A must-see.
- The the Egyptian Collection with Nefertiti's bust in the Altes Museum (also on Museumsinsel, close to the Pergamon Museum).
- The Jewish Museum.
- The Museum für Naturkunde with the world's largest dinosaur skeleton (Brachiosaurus).
- Maybe the Helmut Newton Museum.
