In Bruges, we really enjoyed the bike tour with Pink Elephant tours and the tour of the Halve Maan brewery. We also had fun on the canal boats, climbing the belfry, and visiting the Frites Museum. The frites museum was surprisingly interesting. Of course, just general wandering around Bruges is very fun, esspecially around dusk when there aren't so many people around.

Some old patrician houses still have window panes of Venetian glass, best is probably at 7 Dijiver

It is really hard for people to answer an open ended question like "What to see in Brussels?". We don't know anything about your interests, the make up of your group (a couple, family with kids, group of seniors...), or anything really to help us give you good advice.
When I am planning a trip, I usually check out some guidebooks from the library and/or look at online guides to see what sorts of things are in each place. Then come here and ask more detailed questions.
