We took the train from Bruges to Amsterdam, connecting in Antwerp. We didn't take Thalys, just the regular rail. The train connection in Antwerp was really easy. We came in on one level and went out on another level, just followed the signs to our connection.

The only time I would drive instead of take the train is if I was going to stop off at several places along the way or in someplace off the train route.

By car it depends on how long you want to take and which route you choose. Bear in mind that parking is expensive in Amsterdam so you need to consider what you will use the car for. Also a one way drop off between countries can be expensive, so unless you are returning to the Netherlands the train makes more sense.

It takes about 3.5 hours by normal Intercity trains, and can involve 2 changes, in Antwerp and Gent, or one in Antwerp depending on your timing.
The Thalys will cost more but takes just under 3 hous, with one change.
Have a look at http://www.b-europe.com/Travel for times and prices.

Antwerp, Ghent, and The Hague are on the way, depending on your routing. All are interesting stops, and I am sure there are plenty others. It is just a matter of how long you want to take for the trip.
