Alsace or Bayern? Which one would you travel to?

Alsace or Bayern? Which one would you travel to?
My husband and I have 5 days to travel between Prague, Czech Republic and Lausanne, Switzerland.
We are considering:
a) 2 days in Munchen, 1 day in our way to Baden Baden / Strasbourg / Freiburg, 2 days there (original plan, but Munchen seems to be really busy by the dates we are travelling: 15 - 20 May)
b) 1 day for Munchen, (or none) and the rest of the days between Colmar, Strasbourg, Riquewihr, etc. in the Alsace.
Which alternative would you prefer, and what are the pros and cons you see for each one?

My vote is go to Bavaria. If Munich is going to be ""really busy", head further North and hit Nürnberg and Bamberg. Nürnberg is less than three hours from Prague and some excellent sites and restaurants, and Bamberg has all of that delicious beer.

My vote is for Alsace, why well you get to see the Vosges mountains which are very accessible with fine views the odd fortress and concentration camp. The route du vin is highly enjoyable by bicycle, car or bus with not just wine but the local food. Strasbourg (despite having the EU no 2 parliament based there) is very pretty and finally Germany is just over the border if you want a good beer.

I'm still unsure where to go. I'm also doing some research on Switzerland. The last week of the trip I will be in Lausanne and from there I will take the train and visit probably Geneve and Basel, but my husband will be working, so I want to see if there are other nice itineraries to do with him before he has the work week.
I'll read more about it and come back with more questions.
