It really is not a hard area to navigate. The German road system is quite well-organized and well-signed (at least I think so, after living there for 2 years and driving throughout Western Europe). Once you get to the Rhine Valley there's basically a road on either side of the river, with occasional bridges to get to the opposite side. One good map of the area and a list of the towns and castles you want to visit will do you just fine!
Personally, I would much rather have a car and be able to operate on my own schedule than deal with trains, especially with a young child. I assume car rental places also rent child seats, or perhaps you are bringing your own?
The only variable you might encounter is, of course, snow. You'll need to rent a car with winter tires (long story, but this is basically required by law in Germany). It would be an extraordinarily rare circumstance for that area to get so much snow that it would be impossible to drive. You are not going to be at the ends of the earth, but in a well-traveled area with major roads. You just need to make sure that you leave plenty of time on your arrival and departure dates to get where you need to go. (And all the more reason to stay in one town for the whole visit, so you aren't constantly packing and unpacking.)
