I would like to ask if this is the best way to travel via public transport.

Day 1: Barcelona
Day 2: Barcelona
Day 3: Barcelona
Day 4: Flight from Barca (2.50pm)--> Zurich (4.35pm)--> Lucerne (7pm) by train
Day 5: Lucerne
Day 6: Lucerne (1pm) --> Zurich (2pm) by train
Day 7: Depart Zurich 10.30am --> Fussen 4pm by train
Day 8: Depart Fussen 6pm--> Munich 8.30pm by train
Day 9: Munich
Day 10: Munich
Day 11: Depart Munich 10am --> Reach Salzburg 11.45am by train
Day 12: Salzburg
Day 13: Depart Salzburg 6.15pm --> Reach Munich 8.15pm
Day 14: Munich (Last day of shopping, flight back tomorrow)

I had wanted to travel from zurich to salzburg then to munich. But realised this might be better as we want to visit castle neuschwanstein.

Please let me know if this is feasible, thank you.

Your day 6 is an evening only visit to Zurich. Did you think you had to stay over night in Zurich to break the trip? The 10:30 Zurich-4pm Fuessen connection listed is really 10:40 Zurich - 15:57 Fuessen? If this is the case, this is a 3 train transfer itinerary with 2 of them short transfer times.
You are staying in Munich twice.
If you can eliminate both, you eliminate two hotel check in/out cycles and free up one day -- gain of one full day. One way to do this is to travel Luzern-Salzburg, Salzburg-Fuessen, Fuessen-Munich.
