The most direct route to both Stockholm and St. Petersburg is AA from JFK to LHR with connections to either city on BA. But, I try to avoid Heathrow when I can because I find it difficult to navigate and costly when I need to stay overnight to make a connection. So far, I have yet to be comfortable with Terminal 5 as well.
As an alternative, I would very much recommend using AA miles on FinAir, and connecting in Helsinki to either location.

You didn't give us any dates or what class of service you want.
So this is just a suggestion.
If you are planning on business class you can save 10K miles from the regular All Partner award which is 90K miles, and instead use the AA OneWorld award, which is only 80K miles. Economy in summer time is 60K miles, so for 20K more you can fly in front and use airline lounges at the airports.
Here is my suggerstion is you want to fly in business class.
Call and ask for AA OneWorld award.
And ask if there is availibilty for the following:
(outbound)
JFK-lhr AA
connecting only in LHR to
lhr-ARN British Airways
stop in Stockholm
ARN-hel Finnish Airlines
connecting only in Helsinki
hel-LED
stop in St.Petersburg
the return can be either
LED-hel-JFK all on Finnish Airlines
or
LED-lhr British Airways
connecting only in London
lhr-JFK AA
JFK-lhr-ARN stop
ARN-hel-LED stop
LED-hel or lhr-JFK
About 8500 miles total = 80K AA OneWorld award in business class
If you just want to do economy then it doesn't matter which award you use as both awards are the same 60K miles .
All of the above is subject to availibilty.

There are also routes that avoid Heathrow (always a personal aim of mine) - for example Iberia from JFK to Madrid then IB again to Stockholm, then Finnair to Helsinki and St Petersburg, returning St Petersburg - Helsinki - JFK. In business class Finnair has a surprising amount of availability between JFK and HEL throughout most of the rest of the summer and into the autumn.

Forgot to add that an all-partners award (as opposed to Oneworld) will present difficulties in the internal flights within Europe if your aim is to stop over at two separate non-"gateway" cities, like Stockholm and St Petersburg.
