First, Lyon fits well with your plan and is well worth a visit. We did the reverse--first to Lyon, then Geneva. I do need to say that Geneva was one of our biggest travel disappointments; my spouse did not even get out of the car. Take a look at Annecy, France as an alternative.
I would rent a car for this trip. There are a number of Loise chateaux that are easier to see by car.
If you have car, then surely stay in Amboise or another smaller city rather than Tours; Tours is very difficult to drive in and around. As I said elsewhere, Tours was one of our biggest travel disappointments. See the beautiful chateau and Clos-Luce, the villa in which Leonardo da Vinci lived and died, drive to Chenonceau and one other of the chateau in the area, or stop at Chinon or Angers when heading west for a totally different type of chateau.
One suggestion: from MSM, drive to Chartres, explore the cathedral, then drop the drop the car there and take the train into Paris. You'll save a lot of time that way as traffic around Paris is awful.
