Nobody flies from Munich to Prague, that'd be a sledge hammer to crack a nut.
Just take the train, from €15 in 2nd class or from €35 in 1st class pre-booked at Czech Railways www.cd.cz/eshop with print-at-home tickets.

www.eurolines.com Also a bus that takes 5 hours. Leave at 7am and arrive at noon.
Either train or bus, it's much more relaxing. Terminal or train station will be much more centrally located.
And scenic!!

Buses are faster than trains Munich to Prague and can be as low as 19 euro if booked far enough in advance - regular fare 84 euros - similar to train fares but about an hour quicker and maybe more comfy rather than the I think regional trains on that route - regional trains IME are often very crowded and have hard seats at times.
Anyway the bus is the quickest - www.bahn.de/en for schedules and advance booking.
anyway flying is the least appealing to me - with 4.5 hours city center to city center the bus is hard to beat timewise and costwise at just 19 euros if booked far enough in advance plus you see the countryside as well.
For lots on trains and buses check not only Man in Seat 61 who posts above his commercial site - www.seat61.com but also www.ricksteves.com and www.budgeteuropetravel.com.
I'm a huge train fan but instead of a 5.5 hour train ride I'd take these comfy hour quicker buses on this juncture.

This forum is awesome. We will definitely consider taking the bus or train to Prague. I was hoping someone will comment on the driving part of our plan. Does anyone think we are spending too much behind the wheel? Should we take the train to Salzburg from Gamisch and then train again to Munich from Salzburg? I heard the drive to Salzburg is beautiful; driving through the alps.
Thank you all for the helpful replies.

From Garmisch it is a lovely drive thru Austria via Innsbruck to Salzburg if you take the longer route - thru the heart of Alpine Austria (quickest route Innsbruck to Salzburg goes via Germany but the inland route via Zell-am-See, a gorgeous town on a lovely Alpine lake - though takes longer is much prettier.

Oops I think you mean driving thru Germany at the foot of the Bavarian Alps to Salzburg and that is a neat neat swet drive along the German Alpine Road that twists along those lovely foothills via Berchestgaden (Hitler's Eage Nest can be seen on the way) then over the hills to Strasbourg - a very very nice drive - the drive via Innsbruck I first mentioned would take much longer I suspect though it is more dramatically Alpine scenic.
