I don't know of a website that offers info on intimate hotels throughout the Caribbean, but many islands have official sites with a search function that allows you to browse accommodations by category--resort, inn, b&b, villa, etc. Also, the magazine Caribbean Travel & Life has one page of classified ads dedicated to smaller inns in the Caribbean. You could pick up the latest issue or browse their website. There's also a travel guide called Romantic Hideaways of the Caribbean by Ian Keown, published by Frommer's, about 80% of which showcases the smaller hotels (50 rooms or less).
