I will be flying into San Juan, Peurto Rico. Is there any local ferry service to get to Antigua from San Juan?

Sorry, no ferry service between PR and Antigua. It's actually quite a distance away. It's easy to fly American or American Eagle to Antigua from SJU, though.

ejcrowe is correct - there is no ferry service between anywhere in Puerto Rico and Antigua. you have to fly between those two islands.

For what it is worth, many "newbies" to the Caribbean are under the misconception that the islands are all close together and linked by some vast ferry system akin to the New York Subway system that can get you to another island in a matter of an hour or so. Nothing could be further from the truth. For instance Antigua is about 300 miles from San Juan and a ferry (if there was one available) would take about 30 hours of non-stop travel to make the trip. You'd also have to cross a lot of open ocean (sailors call it "blue water") which can prove to be very rough for anything the size of a normal ferry. That type of crossing is better left to ocean liners and those expeienced ocean yachtsmen.

While there are some ferries that go longer distances, most ferry service in the Caribbean is confined to those islands which are in line of sight with each other and are seperated by distances of under 20 miles (measured from port to port). Unless you are travelling between the same island grouping - such as: the USVI's and the BVI's; St. Martin/St. Barths/Anguilla; St. Kitts/Nevis; or some of the Grenadines - island hopping is best done by airplane.

You didn't mention why you were asking about ferry service, but just in case it's because you dislike small aircraft, American does fly a larger 737 aircraft daily to Antigua.
