What are the means of transpo best for the quebec to Montreal leg?
Or should i do Montreal to quebec, and from quebec fly to NY via Montreal? Help needed.

I assume you mean Quebec City. It has a limited airport but a few flights go directly to the United States. United and US Air fly there so any travel search site should turn up your choices. Here is the airport site http://www.aeroportdequebec.com/en/
Montreal-Quebec City is served by both train (www.viarail.ca) and bus. Greyhound runs the route while there are several Quebec companies, led by Orleans Express. You can find them at this site http://www.bonjourquebec.com/qc-en/s...-autobus0.html which is an official tourism guide to the province. And of course there are frequent flights.
Any way you set up your circuit, plan to have fun, and the official tourism Internet sites will offer lots of help.

Sorry, I rarely use tour packages, especially not at home. You can certainly engineer your own tour and do just what you want, maybe augmented by local guided day tours for particular themes or locations. Check out the official municipal and provincial tourism sites to get ideas and links. The Internet is your new guide, and these days it is worth carrying a connection -- tablet, smartphone or whatever -- to do research as you travel.

Ok thank you. On second thought your right. We will just book the via rail train travel. And just join the local day tour. Any good day tour trip to niagara falls?

You can Google for bus tours or bus and train service, check the tourist boards, or grab brochures at your Toronto hotel. You decide how much you want to see beyond the Falls: The casino, wineries in the area, Whirlpool Rapids, Niagara-on-the-Lake.
