We took the boat from Siem Reap to Battambang--8 hours, a tiring trip on a basic boat with a very loud motor, but awesome scenes of life in the several floating villages along the way, one of the best experiences of our 2.5 weeks in Cambodia. Stayed in Battambang 2 nights (including full-day trip around the area via tuk-tuk, really nice), then went on to Phnom Penh by bus (6 hours). A great time! Stay in Battambang at least one night. Great little town. If you are not up for the boat ride you can get there by private car or perhaps bus? We did a car, but I thought we had also considered the bus.

To me the charm of Battangbang was in a tour of the countryside. The first time I went was on the back of a moto and the second time in a tuk tuk with a friend. Temples, a killing cave, peaceful rural villages and a ride on the bamboo train to finish the tour. Cost for a about 6 - 7 hours was about $18 plus tip plus a bit extra for the bamboo train. Fantastic day. I also enjoyed the boat trip but check how much water is in the river. If its too low go by bus or car. We went by bus the second time and it was fine. I think there were two westerners on the bus which was a bit of a let down for the tuk tuk men at the bus station.
An alternative would be to go to Banteay Chmaar on the way to Battangbang. A great (and very isolated temple complex) Pre angkorian. No hotels and only homestay but good fun. The road was not good though!!

In my opinion, you should visit
In PhnomPenh: Royal Palace,Silver Pagoda,Wat Phnom Temple.
In Siem Reap: Angkor Wat complex, Angkor Thom :the South Gate, the Bayon Temple, the Phimeanakas, the Royal Enclosure, the Elephants Terrace and the Terrace of the Leper King
Those are all main attractions you should not miss if you have 03 days for travelling both two places.
