In 2008 we stayed at Senkei Plaza http://www.senkei.net/eng/senkei-hotel.html
We just needed a place to stay for one night after doing the circuit around Hakone. It was functional & cheap. I have just checked tripadvisor & it seems to get good reviews still. There are different types of accommodation - we chose the cheapest.

In 2008 we stayed at the Sunroute Plaza Shinijuku. It was clean and had a very friendly staff. The price was very reasonable for Tokyo. It is right across from the train station which was wonderful.
