I think Shinjuku is a good location. It ts on the Yamamoto train line and Chuo train line and there are 3 subway lines as well. Lots of shopping if you are interested and lots of places to eat. There are three department stores and I often do take out food from the Isetan food floor in the basement. If you like sushi you will find discounted meals in the evening in the department store food floor. The department stores also have a restaurant floor with many different specialties upstairs. They have gotten somewhat expensive over the years but handy. Multiple 7-11s or Lawsons for quick bites too if you wish. Fair amount of independent restaurants in the area as well. Most things are east of the station and your hotel is on the west side so you will need to find the underground passage to get to the other side.

Is it the Limousine Bus from Haneda that you are taking to your hotel? That's a nice way in to the city.
