passing Customs/immigration while in transit

I am flying to Budapest , going from Moncton to montreal to Munich then Budapest. Do I have to pass Customs/immigration in Munich and/or Budapest.

Same thing when I return, I am leaving from Prague to Munich then Toronto and then Moncton, do I have to go through Customs/or Immigrations in Munich

If yes to both how long does it usually take long and will I have to retrieve my luggage before my final destination.

You will have a passport and security check in Munich in both directions, and as long as you are traveling on a single ticketed itinerary, your luggage will be checked through to your final destination, where you will probably have pass through both immigration and customs in both directions. Schengen countries have instituted "temporary" border controls again, and I'm not sure how this has impacted the air travel experience because I haven't flown to Europe since last summer when the migration crisis started. I'm sure someone here will be able to tell you specifically.

I haven't flown recently on non direct flights in Europe.

I've not been asked to go through immigration/customs going to Poland from Belgium and back at least (last week).

I showed my ID before embarking, but it is standard procedure.

Just a minor correction to what Doug wrote:

Assuming you fly Star Alliance, and thus connect at Terminal 2 in Munich:

On your way BACK from Budapest to Canada, you will go only through passport control in Munich, but not security.

Due to the simple layout of Terminal 2, the whole gate changing procedure is pretty much uneventful - both ways.

If you're on Lufthansa, then you're very lucky to be flying through Munich. It's a great airport, even though you may have to embark or disembark on the tarmac and be bused to the terminal. But it's a small airport, making transit very easy. And there's free coffee and Wi-Fi for Lufthansa passengers.
