best way to fly? and Zanzibar suggestions

I am flying to Nairobi from Seattle. I was thinking of flying Emerates non stop to Dubai, then on to Nairobi. Other options include other airlines and stop over in Amsterdam or London then on to Nairobi. I was told Emerates direct flight flies over the Pacific and is a much shorter flight. Then fly 5 hr flight to Nairobi. Any suggestions on this?

Also, if looking to relax in Zanzibar after safari, would you all suggest staying in Stone Town for access to restaurants and some activities or stay out farther like at Shooting Star Lodge and enjoy just that local atmosphere vs spending $100 on taxis to get to town? any suggestions there?
