Can someone list their top choices for historical sites and general things of interest to see in do throughout Israel?

Boy, 'top' historical sites - that's a tough one. The whole country IS history. It also very much depends on what type of history you're interested in, Biblical, modern-day, military etc.
For some good genreal tips (of non run of the mill attractions), check out

We spent 2 weeks in Israel last January and were 7 days in Jerusalem - just a wonderful experience. Don't rush around and try to see too much.

See my response to Israel in April. Naturally you will want to explore the old city of Jerusalem, for the Western Wall, the Church of the Holy Sepulcher, the Dome of the Rock. some other suggestions--
For archeology--
In Jerusalem, the burned house, the tunnels under the Western Wall. Tzipporah, the synagogue at Bet Alpha. Don't miss the museum at the Tower of David in Jerusalem for the history of Jerusalem throughout time.
For modern history--
The battlefield at Yad Mordechai in the south, the museum of the Diaspora in Tel Aviv, the museum of the clandestine immigration in Haifa.
