If you want to get a shared taxi, you usually have to make those arrangements ahead of time. One company that goes from Ben Gurion to Ein Bokek is Seshir ( www.seshir.co.il), but they are kind of upscale. We rented a car and drove to Ein Bokek (and on to Eilat), but we met folks there who used Seshir and it cost US $50 per person. That doesn't seem too bad, considering the length of the trip. I'm pretty sure that Seshir travels on Shabbat.
The Egged bus line #421 goes from downtown Tel Aviv to Ein Bokek, but this won't work for you - they leave in the morning and don't run on Saturday.
