It will probably be slightly less expensive to do the scheduled departure as long as there are at least 2 of you travelling (for single travellers there is no price advantage, as I soon discovered), but I would always choose a custom itinerary. A good operator like EOA will be able to get you very competitive pricing, and you'll be able to do exactly what you want when you want to do it, which can cut costs in other ways -- you can fly mid-week when the fares are lower and choose a guesthouse or self-catering cottage rather than a hotel in Cape Town (which will save A LOT of money).

Thanks for the suggestions. I just want to make sure we look at all the Botswana options before automatically reverting back to our initial plan for Tanzania which was generally less expensive. While I don't want price to be the sole determining factor, there does seem to be a significant difference between the 2.

I'm waiting on info from EOA and I've been communicating with Fish Eagle as well (who initially recommended the scheduled departure). I'll ask for more customized options to consider and see how that prices out in comparison.

If money is a determining factor, you may want to consider South Africa, which is much less expensive than either Tanzania or Botswana because it's more developed and you can arrange a large portion of your trip yourself rather than relying on an operator. There is also the option of self-driving in the national parks as well as visiting private game reserves where you have a guide.

Most of the camps in Botswana will not book except through an operator, and many of the camps in Tanzania are the same way.
