There used to be a company that would take you by boat to an area of Tonele Sap renowned for its abundance of birds. We were not able to go when we were there - the water level wasn't right. I don't know if this company still exists, but I'll be someone here knows.

You could try contacting this organization (or just look at the website for ideas about where to go) http://www.samveasna.org/
(apparently a well respected organization). We were orginally planning to go to Prek Toal when we were in Siem Reap a couple years ago but ultimately didn't. We were exploring the idea with Ponheary Ly (famous on this board), but it seemed that boat/entry prices had gone up a lot and conditions sounded iffy. But who knows what you might be able to arrange. Pictures look great! If you go, hope you'll report back here about it!

We went to Prek Toal Bird Sanctuary with the Sam Veasna center in February, 2013. (I have yet to finish my trip report). This part of the trip was a definite highlight, but it was also "roughing it" meaning there are long hours in the boat, intense heat, sleeping in the floating village and climbing into tree-top bird blinds. We are not birders, but the couple we traveled with are. All of us, including our guide, had some amazing sightings that day. I would do it again, despite the discomforts.

There is another company you may want to check. It's OSMOSE. They do day trips and overnights. www.osmosetonlesap.net/www/english/accueil.php Part of the money goes back to the community.
Sam Veasna Center is also good. I like the Tonle Sap Waterbirds and Floating Village Adventure. There are several to check out.
Also can look at Beyond Unique Escapes. They may do a Prek Toal day trip. See if this works:
