I was thinking of just doing one tour in each? Any recommendations or is one cave definitely better than the other to spend more time at?
Will I be "disappointed" after Mammoth Caves, KY & Carlsbad Caverns NM ?
I will have a girl with me who has never been in ANY cave - so I'm sure she will enjoy any tour of either.
Wind Cave & / or Jewel Cave ?

We've only been to Wind Cave because when we went Jewel Cave had an age requiremtent and our son was to young.
Will you be disappointed after Carlsbad...YES! Still it's was a neat experience.

We toured Jewel cave and it was prettier than the pictures we saw of wind cave. Did not actually tour wind cave though. Jewel Cave is most likely the largest cave in the world but they aren't through mapping it yet so they can't prove it, but air flow studies strongly suggest it is.
I have toured Wind Cave, Jewel Cave, and Carlsbad Caverns. They are all very different caves. I actually toured Wind and Jewel Cave on the same day and the differences in the two caves were striking. I would recommend either or both. You will also see billboards for every hole in the ground in SD advertising it as a cave. I would stick with the 2 national park caves.
