If it were me, I would go for the Kiahuna Plantation hands down. I just do not like the traffic and commotion, and the whole Kapaa environment. Reminds me too much of our Venice Beach here in California with too many people and too many cheap souvenir shops.
You do know that Kiahuna Plantation is a condo development, right? It is actually a good thing since you will have a full kitchen in your unit and space to roam around versus a hotel room, but just so you know not to expect a hotel lobby and that type of service.
Please have dinner at The Plantation Gardens restaurant within the resort, which is fabulous and romantic. Have steamed seafood wrapped in banana leaves dish. It is divine.

Your choice will depend on what you want to do while visiting.
Kiahuna Plantation is lovely -- but if you want to sightsee, you'll be spending a bit of time driving...especially trekking to the east & north shores.
Waipouli Beach Resort is newer, and located near shopping/dining. While anna_roz mentions traffic, our declining visitor count has cut the commotion considerably!
The beach at Waipouli is never safe for swimming or snorkeling (strong surf year-round, with rip currents), so if ocean access is important, then Kiahuna would be the better choice.
