I love Lincoln Park Zoo and was a volinteer there for several years. It's compact and easy to see it all. Plus ,you're by the lake. And it's free!
I concur that the Lincoln Park Zoo is a better choice. You can travel there easily from most downtown hotels. Just catch the Number 151 bus and it will drop you at the zoo gate in about 20-minutes.
Check www.transitchicago.com for maps, schedules and a bus tracker for your smart phone. If you'll be relying on public transit while you're here, day passes would be a wise investment. You can purchase them at most CVS and Walgreens stores and at both airport rail stations.
The Brookfield Zoo would be about a 30-minute trip via the Burlington Northern Metra line from Union Station. Admission is $15 for adults and $10.50 for children over 3 and your train fare would be $8.50 RT. Since the LP Zoo is free, if your tyke gets restless and you only stay a short time, you won't have invested a lot of money in the visit.
LPZ is not as big but it is free and a lot less walking. It is a very nice zoo.
