While my husband takes my girls to see Wicked, I will have our boys for 3 hours (matinee on Wed.). This is our first day in NYC. I would rather stay in the area of the theater. What would be of interest to teen boys 17 and 13 that we could do in a 3 hour time frame?

I'd say Intrepid or the Harry Potter exhibit, depending on their interests. There's also Madame Tussaud's, but only if you can get a good discount.
Ditto for the Intrepid. If you want something more exciting, the beast speedboat tour. Not a big fan of it, but I could see where two teen boys would enjoy it.
We went to the Top or the Marriott (I'm pretty sure) and had a drink and saw the most amazing skyline. It turns, so you get to see it from all angles. We loved it. I don't think it's a bar so they could get a coke or a milkshake or something.
You could go hang out at Sardi's and look at the sketches of the famous people that have dined there.
There's got to be a million things you can do in Times Square for three hours. Three hours can pass like 3 minutes in NYC...
They may like the Pompeii exhibit (which is in Times Sq) http://www.discoverytsx.com/pompeii.
A quick subway ride away, you can go to the Museum of Natural History.
Agreed there are a lot of things that can be done in three hours. I'm assuming that WorldGallery has many of those things planned for her family during the rest of her stay.
I think the Museum of Natural History is a great place to visit. But, I would think it is something the entire family would enjoy.
No offense to those who enjoy Sardi's, but I think teenage boys would look at the pictures and realize it's a bunch of celebrities they don't know.
If you wanted something less based on something related to the military, the International Center of Photography on 6th Avenue might work.

If you do not plan to spend time in Central Park with your entire group, then those three hours would be a good time for do that. There are tons of things to see and do in the park if you meander from the entrance on 6th/59th up to the Boathouse.
Intrepid would be my first choice.
If you absolutely want to stay in the area, there are things that are not all that special to NYC, but in the area:
There are two multi-plex movie theaters on 42nd Street near 8th Avenue.
there's a bowling alley in Port Authority Bus Terminal (about 10 blocks away).

We traveled to NYC with our teenager this spring. If your boys are into music at all they might enjoy visiting some very cool guitar and instrument stores. We went to Rudy's on W. 48th and our son loved it. Many famous guitarists get their guitars here and there are many on display with photos. Across the street is another large store(the name escapes me..sorry) Also, just wandering around Times Square, Rockefeller center, Radio Center is always fun. Since it will be your first day there will be many "wow" moments. My kids also enjoy seeing places they've seen in movies or read about in books. Central Park has so many places that they will recognize from movies. Just some ideas. Have fun!
