My daughter and I are considering a day trip to San Juan Islands. We plan on doing the Zodiac Raft tour. It starts at 11:00 AM. What time would I need to leave Seattle? Not sure how long it takes. Do I need to buy tickets to the ferry in advance or just show up? This will be on our first day there and we will be 2 hours off of our time zone, so an early start want be a problem.

The people who offer the tour can probably tell you want you want to know: 800 730-4790--I believe.
It's about a 1.5 hour drive from Seattle to Anacortes, and another 1.25 hour for the ferry crossing to Friday Harbor. You shouldn't need to buy tickets in advance, especially if you're planning to walk on and leave your car at the dock in Anacortes. But if you're thinking about taking the car across to Friday Harbor, you'd want to show up at least an hour ahead of the scheduled departure time.
Here is the Anacortes Ferry Schedule for this Fall:

In order to get into Friday Harbor by 11am, you would need to take the 9:30am ferry at the latest. As others have noted, you do not need to buy tickets in advance as long as you are leaving your car behind in Anacortes. It is a very short walk from the ferry dock to the whale-watching docks.
