San Francisco nature & sights with a 5 year old

We will be in the Bay Area for about a month this June with our 5 year old and baby. We lived there in the past, but that was before we had kids so our thoughts on things to do were quite different (we'd stay out past 7 pm!). We like nature, history/architecture and walking/hiking. Since we live in DC and go to museums a lot, we don't plan on spending much time at museums.

We will be in the Presidio many mornings for my husband's work, and I'll have a car. What would be good things to do with the kids? I'd like hiking at Land's End, but will probably wait to do it with another adult rather than just me and the kids. Crissy field? That wave organ? My son likes going out for breakfast and even shopping (some), so I thought we'd check out Chesnut St. one day. Walking tours that are good for kids? Any thoughts on fun activities with the little ones? It would be great to find things to do where my son can be with other kids, since a month away from his friends is a long time.
