Sea World is always fun and you aren't too far from Disneyland. Legoland is really for a little younger unless your son is really into legos. The zoo is terrific and the museums in Balboa Park are worth a visit. Your son might also like Scripps Oceanography Institute in La Jolla. Coronado Island is a fun place to be with a family. You can rent bikes and ride around the downtown. You might even see the navy seals working out on the beach. You can ride the ferry over to downtown San Diego and visit the mall and seaport village. Sometimes a big military ship is in the harbor and is giving tours. There is a lot to do in the area. You might look into the Fodor's online guide for an overview. Have fun!

Just to add to "xxx" there is also a Harbor Cruise. Various choices for times, 45 minutes, or a breakfast brunch which takes you all around the harbor. There is Old Town, the Whaley House Tour. (haunted supposedly?) There is also La Jolla to visit sight see. Where to stay? Hotel Circle is reasonable, Catamaran is nice and close to the beach. Depends on your budget but Hotel Del Coronado is lovely. Nice for families on Corondado Island.

I agree with what the other posters had to say but depending on how much time you have, you may want to consider a drive for an overnight or two to the Anza-Borrego desert and stay in Casa del Zorro. The desert was a HUGE hit with my kids when we went there - great hiking trails with hikes to an oasis etc. March is a terrific time for the desert.
