The Boston Harbor Hotel is near the financial district so there are many parking garages IF you know where to find them (how familiar are you with the area?) and don't mind walking a few blocks. The parking garage at the hotel is very nice/clean/safe and IMO worth whatever they charge.
Plus, it's supposed to rain in Boston this weekend so walking the few blocks may or may not be practical for you.
I'd think the out door seaport area garages, although I'm not sure how safe they are overnight.
Park at One international Place. It's a nice garage; open 24 hours. We parked there just a couple of weekends ago. It's a 5-min walk to Boston Harbor Hotel.

Parking charge is $9/day on weekends. If you print out the coupon (from the link I provided above), it's only $7/day.
