If you look below you will see a bunch of posts about what to do with kids in NYC:
My biggest hits besides Museum of Natural History:
Central Park - zoo and carousel
Top of the Rock (NOT ESB)
Staten Island Ferry
The Met (check the web site for 2 or 3 departments)
Wicked
Serendipity is overpriced and overwhelming
Besides that - what are her interests. There are things in NY for every taste from dance to art to computers to ? Tell us and we can reco places.

Is there an easy way to get from museum of natural history to central park zoo?
And what is top of the rock?
Still haven't gotten show tix yet. Want to see Wicked. I have seen it, but she hasn't. Tix are still so expensive! We may wait till we get there to see? I tought Lion King was a tad boring, but then a gain, I know she will like it. Mary Poppins is inexpensive? Anyone have thoughts on this one?

Top of the Rock (TOTR) is the top of the Rockefeller Center. Its a great viewpoint of the city. Its definitely a must-see. Plus you get a great view of the Empire State Building.

No res. needed for TOTR.
gocitykids.com is a website that lists kids events by date and also has ideas for age appropriate stuff. If she's into dinosaurs or the movie "Night at the Museum" I get AMNH. Otherwise, I think of it as more of a boys thing. What are her interests?
The way to figure out how to get from any point a to point b is go to maps.google.com and type in the trip. You'll first get a driving map. If you click the train icon you'll get public transport directions. If you click the person icon, you get walking directions. I'd walk b/w the Nat. Hist. museum and the zoo http://tinyurl.com/6el4jkq
but you could also take a crosstown bus at 81 st. to Fifth ave and then transfer to a bus down Fifth ave to 64 st. which is the closest entrance to the zoo.

We were there 2 weeks ago and brought our girls ages 10, 11, 14 to see Wicked. They loved it! That was the one they most wanted to see so I got the tickets in advance (we also saw Lion King and they loved it too). I doubt you would be able to get either one of these when you got there. Neither can be bought at the TKTS booth. I know they cost a lot so we got the partial view seats at almost half the cost for Wicked and got the first row in the cheapest area for Lion King. We didn't tell our kids they were partial view for Wicked and they thought the seats were great. The seats for Lion King were great too.
As for the zoo, we wanted to go but it was really too hot. I would wait and see what the weather is like.

We are heading there later this week with our 8yo DD in tow. Have tickets for Mary Poppins that we got via BroadwayBox.com. FIL is taking her to the Statue of Liberty and maybe Ellis Island. We have reservations for the Sony Wonder Technology Lab. She is interested in going to the Guggenheim but I see the ramps are closed for a few weeks. TOTR, Staten Island Ferry, ToysRUs, HighLine Park are on our list as well...

How about afternoon tea at the Plaza? Or at Alice's tea cup? Agree Wicked is probably more of a treat for her than the Lion King. The high line is a wonderful idea; begin the day with breakfast (aka people watching) at Pastis.

I wouldn't have thought of taking a 9 year old to walk the High Line park. I'd bring her to the Intrepid though.
Any of the shows you're considering would be fine. I'd choose the one that best suited my budget.

I stand corrected. The second part of the High Line is open and it looks great for a 9 year old's visit!

We really enjoy the Lion King, but I'm sure Wicked is great too.
Another vote for Top of the Rock over ESB.
We also didn't find China Town all that interesting and would skip in next time.
Possibly a walk across the Brooklyn Bridge for some pizza. I also think she'd enjoy the Statue of Liberty even if just for the ferry ride and a few photos.
