Your trip is focused on the coast but the fall colors are concentrated inland/mountains/lakes.

Only 1 day for Boston, really? Well, I guess if you are more interestd in drives/ nature/ colors.

Skip Portsmouth and go directly to Portland for 2 nights, from here you can enjoy the coast/lighthouses/Cape Elizabeth and also drive out to Naples/Sebago Lake for colors.

I think I would skip Newport if you are going to have just one day there, that's a bit of a detour and not enough time to enjoy anything. Add that day to Acadia or Cape Cod or Boston...you have so many hotel changes that you are always either checking in or checking out, no time to relax and enjoy the towns you've selected.

Would also skip New Haven unless you like art and natural history museums and its thin crust style pizza. As a city, this isn't one of New England's most attractive. I'd spend the day moseying through Vermont seeing the colors instead.

And I'd set up places to stay soon. Fall color season books up in northern New England.

I disagree about skipping Portsmouth but I do agree you are doing too many hotel changes. You can do a leisurely inland rivers cruise from Portsmouth which would give everyone a chance to enjoy the scenery although late September is a little early for color on the coast.

Burlington to New Haven is a lot of driving for what reason?

Do you have any specific reason or plans for each location?

I would recommend Squam Lakes Science Center in Holderness NH (just south of White Mountains) to see wild NH animals in native habitat. Our gds enjoyed it very much. 3 years is a little young but it would get everyone out of the car. We saw people with babies. Check to see hours that late in the season.

I suggest dropping New Haven, Newport and Cape Cod and doing more quality time in other places. You could do a Portsmouth boat ride on way to Portland but you should probably also stop at York Beach/Nubble Light for some beach time if weather is warm. Have dinner at Cape Elizabeth Two Lights before going to hotel. (If twins have napped in the car.)

There is a lot to see and do between Portland and Acadia but Camden to Acadia is a very long inland boring drive. I would suggest only going as far as Camden. I think the view from Mt. Battie is more interesting than from Cadillac. You could do a rest/snack break and let twins play on a blanket.

From White Mountains to Burlington you could make a stop at the Great Vermont Corn Maze in Danville. They have activities for young children. The big maze is very complicated and takes hours so I wouldn't recommend for 3 year olds. Of course, Storyland in Glen NH is fun for young children.

We live in New England and usually devote at least a long weekend to each area. Just spent 2 nights near Portland. Have 4 nights planned for RI in September. I think you are trying to see too many places in too little time.

Hope your 3 year old twins like their car seats a lot, because that's what they will see the most of on such a rushed trip.
Don't kids still whine "Are we there yet?"
Cut back the overly ambitious schedule by quite a lot. Concentrate on inland for color, or coast for flavor.

Wow, this is way too much driving. With only 10/11 days I would have 3 (maybe 4 max and that's pushing it) bases with Boston being one. Prioritize to find your other two bases.

Newport or Cape Cod? Cape Cod is large land mass, Newport is a small town/city.
One day on Cape cod wouldn't work unless you take the ferry from Boston to Provincetown. You could get a feel for Newport in 2 days.

Residents on Cape Cod travel to Vermont to see fall colors. Rhe Cape is mainly scrub pine trees.
