We will be in New England for 5 days, and at the end of our trip we will be in Boston. We will be leaving from New London, CT on Sunday morning, and according to Mapquest its about a 2 hour drive. We need to be a Logan Airport on Monday at about 4:30 PM.
We want to try to visit the following places during our too short time in Boston:
JFK Presidential Library
Massachusetts Statehouse
Harvard Square
We will have to visit the Statehouse on Monday since they are closed weekends. Other than that I am having trouble figuring out what to do when.
We are staying in the theatre district. Should we drop off car at hotel right away and then take the T?

On Sunday when you drive up from CT, you can stop at the JFK Library en route. After you're done with the museum, drive into the city and drop off your car. You won't need it once you're in the city.
Depending on what time you get to your hotel on Sunday, you may still have time to take the T to Harvard Sq. If it's too late already, you can visit Harvard Sq first thing Monday morning. Since I assume you just want to walk around the campus and perhaps look at some shops, you can aim to get there around 9-10am and have an early lunch at Harvard Sq.
Then take the T to Park Street to visit the State House. There are free guided tours: http://www.sec.state.ma.us/trs/trsidx.htm
From the State House it's a 10-min walk back to your hotel, then you can take the T to the airport. You can get to the airport in about 30-40 minutes.
