There are two hospitals downtown, I'm assuming you mean the main hospital on Wolfe Street (the other being Johns Hopkins Bayview on Eastern Avenue).
Lots of helpful information on their website including hotel recommendations,

thanks, yes the main hospital
As you may already know, the area right around the hospital is not so great, you're better off staying elsewhere and either driving, taking a cab, or using a hotel shuttle.
In addition, many hotels have a special hospital rate if you call and ask. At one time the Lord Radisson at the inner harbor had an $89 Johns Hopkins rate--not sure if that's still the case.
The Doubletree Colonnade, which is very nice, right across from the University campus for taking long walks, used to offer free shuttles to the Hopkins medical campus. So did several others.
Correction: The correct name of the hotel I mentioned in my prior post is the Radisson Plaza Lord Baltimore. I knew there was a Lord in there somewhere, just didn't remember where it went!
And I agree that the Doubletree Inn at the Colonnade is a lovely hotel, but I doubt it can be had for under $100 as requested.
I am a frequent visitor to JHU for business. I generally stay at one of the Marriott properties in the inner harbor area (safe to walk at nite) and the cab fare to JHU is about $8.00 ( this is from the Courtyard on Aliceanna)
thanks to All for sharing

Hi wintkat - You can get out to the hospital by taking the Metro Subway from the downtown area. There is a station in Charles Center which is pretty convenient from a new Monaco hotel that just opened on Charles Street at Baltimore Street. I've not been in it, but it is supposed to be very nice.
There is also a Renaissance hotel at Pratt & South Streets which would be a short distance from the station at Market Place.
Otherwise, there are quite a few hotels in downtown Baltimore, though it would probably be most convenient for you to be located somewhere around the Inner Harbor. Being close to the harbor would make it much nicer for you in the evening. As mentioned above it's a short cab ride, but much too long to walk (not particularly safe, either).
