I love Lincoln Park Zoo. It's free and there is alot of things to see nearby such as the conservatory, restaurants (Zias or Gejas on Armitage) and the Chicago History Museum (south from the zoo). Brookfield is nice too, but I'm thinking it's under construction and it has admission to get in.

For a visitor, Lincoln Park for the above reasons. For a zoo person, Brookfield absolutely.
It would take me too many paragraphs to explain and your eyes would glaze over. Brookfield (not Brookdale) is a world class and breeding zoo. Plus the Ape House alone is beyond compare to any of the 20 or so zoos I have visited.
I am a Brookfield Zoo member. It's LARGE and you need to walk much more than at Lincoln Park.
Also I love the Western area it is in and always hit Polish, Czech, Hungarian restaurants after the zoo.
But for a visitor trying to do 3 things in a day- Lincoln Park is it. It's comparable to the zoo in Central Park, Manhattan.
Many, many more environments and animals at Brookfield- and it is a full day excursion.

I think JJ5's answer is on the money, if you are a zoo person, Brookfield is the one to go to but it's more of an all day excursion whereas you can combine LPZ with other things.
The Lincoln Park Zoo is more convenient to downtown and is free, Brookfield can be reached without a car by using Metra, the commuter train line. Brookfield does have a charge.
