I'm a native and can't really think of any hotels or B&B's in the Hyde Park area. I think you'd be better off if you stayed in a hotel along the south end of downtown Chicago and then take the Metra commuter train to the Hyde Park area. It's only a 15 minute ride and costs $2.05 per ride. Also, if you've never rode the Metra, it's very nice and highly preferred over subway trains and buses.
Sorry, I forgot to mention that the train actually stops at 59th/U of Chicago.
I'd stay in Hyde Park. Check at the University Housing Office if you are looking for B&B's. There are B&B's in Kenwood, which is a neighborhood of stately homes adjoining Hyde Park. The Wooded Isle Suites is right next to campus on Stony Island Avenue and 57th St. We have stayed there and the accomodations are fine. It is like being in an older apt with high ceilings, kitchen, etc. I would not stay at another hotel in Hyde Park.
