We are arriving at Newark airport at 11:30pm and would prefer to stay at a hotel near/at the airport that night. The following day we will go into NYC and stay in the city for the next 5 nights. What is a decent hotel (clean, reasonable, etc.) at the airport and what's the best way to get in to the city the following morning?

Marriott is highly rated by TA. They have a free shuttle.
Amtrak has a station at the airport with regular service to Penn station in NYC.
There are several other name brand hotels close to EWR if Marriott doesn't work for you.
I've stayed at the Wyndham, the Marriott and the Marriott Courtyard at EWR and they're all fine. I wouldn't venture out from the hotel however (but don't think you'll be doing so, since you arrive so late). In the morning, take the hotel shuttle back to the airport and either take the train, a taxi, a shuttle or the bus into the city.
I think the Marriott is the only hotel actually on airport property.
